I guess you want to sort your docs in directories? No that’s currently not possible, but there is an open issue you can check out Note Organization Underlying Structure (Tags/Folders) · Issue #1002 · hedgedoc/hedgedoc · GitHub and Notebook mode · Issue #1001 · hedgedoc/hedgedoc · GitHub.

In the mean time there is the possibility to add tags to your notes to make them more easy to find YAML Metadata - HedgeDoc.
